BackupGuard supports multi-site installations (both of which you mentioned) and with our plugin, you will be able to backup and restore multi-site.
However, in case of a multi-site you won't be able to backup or restore only one subdomain or convert the single installation to multisite one. You will need to backup and restore the whole network.
