if I have agency unlimited - can I use on different websites with different logos etc like different businesses - OR is it the same logo/identity etc - but I can use it on many websites (same business)?

With agency you can do unlimited sites, businesses, whatever your little heart pleases :)

A portal is basically a project overview. Each "portal" you create can be custom branded with the client's logo, colours, etc. You then assign a user to that project (if you've set it to private).
Keep in mind the user you assign to the project needs to have the "Client" role, or you need to tweak existing roles and add the CP capabilities to them.
If you have the Multi-site license you can install the plugin on unlimited sites, all with their own portals branded their own way.
