The insertion of related posts within articles does not take place by modifying the post content, but by hooking into the WordPress function that returns the single post content.

This means that when you deactivate the plugin, the related posts will be removed, even if you have used the shortcode to manually insert related posts (in that case, the shortcode code will be displayed).
