Q: i wanted to upgrade to 25 plan.
I realized on the checkout page that the upgrade costs 49 dollar + vat yearly.(details link).one time payment is misleading. And I think people who have upgraded are loosing the rights granted by appsumo because the upgrade on your site is anew product.Is that correct?

No, the Pro25 is also a Lifetime deal, so you don't lose anything. You just gain more profiles and features :)
The Pro25 Lifetime is the very best plan we have at this moment.
And yes, the upgrade might also require you to pay VAT on top of the $49, depending on the country you're in.
