Regarding AgencyPro, I’ve only seen old replies, so I want to ensure I have the latest info:
#1 If I've 5 codes now and later upgrade to AgencyPro, will those 5 LTD workspaces be added in the AgencyPro package? And how many total workspaces will I have?
#2 Is the cost $89/month?
#3 If I decide to cancel AgencyPro in the future, will I still keep my LTD 5 workspaces?

1) Yes, the 5 workspaces that you unlock with your 5 codes will remain in your dashboard and the 5 workspaces that you get for free when you subscribe to AgencyPro will be added, so you would have 10 Business workspaces.

Oh and I almost forgot, what happens to custom link shortner domain and custom campaign domain?
If my clients want, will they be able to setup their own custom domain, SMTP?
Yes, AgencyPro is fully compatible with AppSumo workspaces. They will be 'inventory' that you can sell or activate to serve clients with. The maximum LTD codes that you can use is 10 so don't buy more than that. After that it is $10/mo/workspace. Clients who want custom link shortener/campaign domains can upgrade to an Enterprise Workspace. Upgrade costs start at $10/mo/workspace.
