We have our magazine embedded on our own website, but want to make sure the views are tracked in Fliplink analytics if we send readers there instead. Will Fliplink analytics reflect views from another website if we embed the Fliplink there?

Or do I need to upload a formatted pdf with images and all formatting already done?

Regarding your query, unfortunately, you cannot add images directly within Fliplink after uploading a PDF.
However, if you need to include more images, you should first add them to your PDF and then use the 'replace PDF' feature. This feature allows you to replace the existing PDF without losing your URL links...
