Does your platform support device-aware smart links via a single QR code? Specifically, I’m looking for a solution where one short link automatically detects the user's operating system and routes them to either the Apple App Store or Google Play Store accordingly.

Linkila is mostly supporting the use case of using short URL to link to outside of the wordpress, while sharing the same base domain as the wordpress site.
Your proposed use case is an interesting one, but we don't current support it.

Or its come ONLY with the Short link?

The relationship between different entities are as follows:
Each link can have multiple(minimum 1) short URLs, and each short URL can have a QR code.
So, QR code only comes with short URLs. However, each link must have more than 1 short URLs, so each link much have at least 1 QR code.
